The best method for reinstalling the Apache web server and the Tomcat application server is to first remove the Novell Web Manager and any secondary products that may use the Apache and Tomcat configuration files or write to the Apache and/or Tomcat directory structure.  This would include, iManager, NetWare Webaccess, NetStorage, the Novell Enterprise Web Server and iFolder.  Remove the applications by un-installing them from the NetWare GUI (StartX)

Next, rename the SYS:\APACHE, SYS:\NOVONYX, SYS:\TOMCAT, SYS:\WEBAPPS, and SYS:\XTIER directories.

Mount the NetWare 6 CD as a volume on the server then go into the graphical interface (STARTX) and select NOVELL | INSTALL | ADD, point to the root of the volume and when presented with a list of products available for install select the CLEAR ALL button then reselect the web components uninstalled earlier (iManage, Web Manager, Enterprise Web server, Webaccess, NetStorage, etc.).  The installation process will look for the APACHE and TOMCAT directory structures and when they are not found it will recreate them.

Once the process has completed re-start the server.

If you have already patched your NetWare 6 servers to a specific Support Pack level, it is recommended that instead of using the NetWare 6 shipping CD, please use an overlay CD.  An overlay CD already has the Support Pack integrated into it and will save you the extra step of having to re-apply the Support Pack.  The NetWare 6 overlay CD ISO images are available for public download at http://support.novell.com/filefinder.  Simply do a search for NW6SP* and look for the corresponding overlay to fit the server in question.
